Hello,
If I don't want some of the associations in the model shown in the
editor, What should I do when I define GMF files?

I'm not sure (because it's seems to be easy) but:

Dont' select them in the wizard while deriving from *.ecore to
*.gmfgraph file.
Or delete the Link Mapping in the *.gmfmap file (i believe that's all,
could be wrong).

You don't have to use your full model.
