I know I can go to the server view and start tomcat. A couple of

It is expected behavior to get the popup "update context root" every
time you perform "run on server". Having said that, you should feel free
to open an enhancement request in bugzilla if you think that this
behavior is sub-optimal.

By the way, what exactly does it mean to "update context root"? What
would happen if I unchecked the box?

At one point in time, that was the only UI way to alter the context-root
specified for a project, see Bug 118727[1]. It's still there offering
you a chance to change it "on the fly". To avoid it, just click Finish
before you get there.
