Debug config.ini not copied correctly from host Eclipse [message #1053072]

When I try to launch a new Eclipse Application Debug with the Configuration File option set to "Generate a config.ini with default content", the config.ini generated inside .metadata\.plugins\org.eclipse.pde.core\<debug_config_name> is not the same as the one present in /<product_installation>/configuration.

Any pointers on what I may be doing wrong here ? Or how do I go about debugging this, because the configuration is copied much before the equinox launcher is invoked
