I downloaded a fresh Eclipse zip an hour ago for eclipse-jee-juno-SR1-win32-x86_64, created a new clean workspace, touched no preferences, double checked that the default 4 update websites were listed and simply ran the "check for updates" in the help menu and it found one called "Eclipse IDE for Java EE Developers 1.5.1.20121004-1506". I let it install it, restarted, and ran check for updates again and it says there are no update sites to check. And checking the preferences, this is true. The update "Eclipse IDE for Java EE Developers 1.5.1.20121004-1506" seems to remove my update sites. Not a big deal on a fresh install but if I had 8-10 plugin sites too, that would cause some concern. I don't really know Eclipse well enough to know how best to report this bug... or if this is user error.
