I have a custom project type where the user can run a custom file and then he will be
presented with the results.

For the results I create a folder in the project but the problem is that
I want to hide it from the user since I want to present the results in a different
way but I want to be able to reference them.

When I apply some filters to hide the results folders then I cannot reference them as resources...

Is there any way to achieve that?

Must you reference them as resources?
