There shouldn't be a problem here, but if it's not particularly
important to you to see both types in the same workspace, you could
consider separate workspaces for Java and for C/C++. It's also possible
to maintain separate Eclipse installations for the two.
I'm not advising you to do this at all, I'm just saying that if your C++
and Java worlds don't overlap, separating them will certainly solve your
problem.
Also, don't overlook the Eclipse CDT forum where folk who use Eclipse
for C/C++ hang out to answer questions.
