I've tried instantiate an AtlCompile, however I can't to call the method
"compile".
This method needs two arguments: an InputStream class and IFile class.

How can I do this?

I advised you to take a look to the "org.eclipse.m2m.atl.adt.builder"
plugin. This will show you how the ATL compiler is used in ATL toolkit:
