Which hardcoded path are you talking about?
What is the relation with GMF?

As I was working on creating an exe file of my plugin project.
It runs fine on my PC but when I try to run it on another PC, it is showing some path dependency. As in java source code I have hardcoded some paths like path for xml file of GMF editor etc..

maybe the solution to your problem is as simple as not hardcoding any paths in your javacode..
