In the Deployment editor.
Pairs > Location : Add

I add the location and save the deployment file.
When I close and reopen the deployment file the changes(entry for the
workspace Location) are lost.

There are no specific steps to recreate it. Its random, I think.
Also, sometimes, one of the location gets added but not the other.

To resolve,... I remove all the .location and .deploy and recreate.
Which in most probability solves the problem. Else, I have to repeat.

Please confirm if I am not doing it the correct way or it is a bug .

I'm afcing the problem in eclipse 3.2.0 and TPTP 4.2.0
Sorry to have skipped the version details earlier.
