there is a bug logged for changes in the php compare window here:
( org.eclipse.php.internal.ui.compare.PhpMergeViewer cannot be cast to
org.eclipse.compare.contentmergeviewer.ContentMergeViewer )

basically in eclipse indigo the compare window is broken, when you make changes in one of the comparisons there is no way to know whether it saved or not, sometimes it gives an error sometimes it doesnt
Can any Guru give me a hint on how to temp fix this or revert this functionality from a previous version or something?
It is causing me a lot of grief as i dont know if changes i make to a file in a comparison save or not..

Bear in mind that, in general, there are no more bug fix releases
scheduled on top of Helios. With few exceptions, any fixes going

It seems not fixed.
Zend doesn't provide any updates but You can try nightly build with new installation of Indigo. (Do not touch your current installation/workspace)

1. Install Eclipse SDK(Indigo) and create new workspace
2. Add pdt-Update-N201108100912.zip to update-site
3. Install pdt from pdt-Update-N201108100912.zip
My experience
1. Create php project, create php files test1.php and test2.php, and edit them
2. Select test1.php and test2.php>right-click>Compare With>Each Other
3. Edit test1.php
=> Dirty flag ('*') is OK
4. Close compare editor
=> Dialog asking for save test1.php pops up [OK]
5. Click Yes
=> Blank dialog (no title, no message, yes/no buttons) pops up [NG]
6. Open test1.php
=> Changes are *not* saved [*NG*]
Manual saving before closing editor is OK.
3. Edit test1.php
4. Save(Ctrl+S) test1.php
5. Close compare editor
6. Open test1.php
=> Changes are saved normally
