A great feature to compare heap dumps, but there is one important
feature missing: I also want to know the difference of the Retained
heap. Calculating the Retained heap column results in an empty column,
but instead I excpected that the difference is calculated, as I had
chosen "Difference to Base Table" before.

This is true. The reason to have it this way is rather the technical specifics of how we implemented the tables and the retained size calculation.
From the user perspective you are completely right - having the retained size also compared is important.
I have opened a bugzilla ticket describing that we need to get rid of this limitation: https://bugs.eclipse.org/bugs/show_bug.cgi?id=347648.
