This happen whit my WEB applications:

I have 4 linked projects
After some time i see in my project except this 4 project (directory)
strc
src-1
src-2
src-3

after some time i have:
src4
src-5
.
.

after some time i see
mypakacge1
mypakacge2
mypakacge3
.
.
mypakacgeN


(mypackage is name of my packages from originally linked resource)

And finally i have a project with 20-40 linked resources.

Any idea hot to fix this?

Have you taken a look at the actual file system? Do the folders really exists? If they do, it would sounds more of a platform problem than anything.

What version of eclipse are you using?
