I have configured a server root (e:\www\eclipse).
Now every time I want to run a php file belonging to a project (project
proj1 for example), eclipse wants to publish it to the main server root
instead of e:\www\eclipse\proj1.
How can I avoid files being published to server root.

In "Debug Dialog", when you create a new php server, you can clear the
check box that says "Publish files to Server".
The best way to go in my opinion is to put the project files inside your
document root folder, not in your workspace. Then you don't need any
publishing. However, if you choose to have your project files somewhere
other than doc-root, you still can give the destination folder of your web
root in "Publish To" text box. If you are using another computer as
server, the best way would be using a map drive (SAMBA if your server is
Linux).

desired place from the beginning.
