How did you install the new version?
Did you up the version number of the updated plug-in to a new number? I
mean, if it was version="1.2.0" before, did you update the number to
version="1.2.1", to tell Eclipse that the plug-in had been updated?
I have always thought that if the plug-in version number is updated,
then upon restart of the runtime, Eclipse will 'notice' and regenerate
the Lucene indexes. (I could be wrong.)
FWIW, there is a Bugzilla request for enhancement opened about having a
way to rebuild the Lucene indexes:

If that would meet your needs, please vote for that bugzilla entry.
