In an autotools project, indexing seems not to work.... meaning that no
variable/class/type in general is "clickable"... other cdt based
project (not autotools) seems to work...

is it a known issue?

Indexing does work for Autotools although there have been issues caused by CDT changes in indexing and the fact that Autotools is a bit of a anomaly project. I am rewriting Autotools to use the Discovery Profiles that are used in regular projects so these form of problems will go away. In the mean-time, please open a bug if this is still failing for you and I will look into a fix in the nightly updates.
