Since WTP 2.0 JSFLibraries is deprecated and pluginProvidedJsfLibraries
is recommended. But libraries entries defined via
pluginProvidedJsfLibraries cannot be modified. Will using JSFLibraries
extension point give me such a flexibility?

When you say "cannot be modified" do you mean by the user? Can you expand
on your use case so we can understand what you are trying to do more
throroughly?

What I meant is that user cannot add more jar files or remove one or
more jar files to the pre-defined library via pluginProvidedJsfLibraries
from JSF Library preference dialog. Will it be possible using
JSFLibraries instead of pluginProvidedJsfLibraries extension point?

It is still not possible for an end-user to update a plugin-provided JSF
Library and this is by design. Do you have a use case for why we would
want to change that?
