This sounds to be the problem I'm also experiencing.
I've commented on

I'm glad to see I'm not the only one to still have this problem...
Please note that if you go to the Team Synchronizing perspective, you
switch the model to "Change Sets", you can then right click on the
deleted files to add them to the correct change set.
