It's easy enough. You just have to add the platform-specific fragments from one to the other -- for example, by copying the contents of the plugins/ directory from a linux install into the windows one (or vice versa). The native executable is different (eclipse vs eclipse.exe) so you can host them in the same directory structure if you want.
