I use a workspace per clone of github. I would like to store one https credential for one workspace/repository and another for another workspace/repository. When I store a credential in one workspace, it is also stored in the other.

Multiple credentials per host are not supported by EGit currently. The credentials are stored in the Eclipse secure store, which is not unique per workspace. Compare also bug 540199.
