I am running a swing AUT .After AUT successfully starts when I run the test suite sometimes Jubula cannot recognise the test objects or entering data in another test objects while using Client API or Jubula GUI.Please let me know if there any configuration needed to avoid this .

Most of the time this is a Problem with test synchronization.
E.g. you should wait for components if you switch views or open dialogs.

If wrong fields are selected or something similar there is the possibilty to give components IDs which should than be unique[1], Have a look into the documentation specifically the naming components part.

But i need more Information of what kind of test are failing and what exactly happens.
