Help -> Perform Setup Task is AFAIK the way to test a setup file which is still in another workspace and was dragged on the installer.

If I delete the created working sets and re-run the task via Help -> Perform Setup Task the working sets are not re-generated.

If I also delete the projects, re-running the setup imports the projects again but does also re-create the working sets.

Is this a bug or does this works as intended?

When you say you delete the working set, you mean from the workspace itself? The task itself will perform only if the task itself changes. The task populates the Dynamic Working Sets that are available via Window -> Preferences -> Oomph -> Dynamic Working Sets. You can edit these directly (i.e., these are usable in general, independent of the task you use to pre-populate them) and you can use the Apply button to apply them again ((re)create/delete the actual working sets). If you delete the actual working set in the workspace (as opposed to editing the Dynamic Working Set definition for it), the assumption is that you really want to delete it...
