I have 3 commits in local repo in eclipse but in the first one there are 2 files too much big to be updated on github. So how I can delete these commits within deleting changes in progress?

It's probably better to ask on the EGit forum.

Probably you'd need to squash the comments and amend the commit to remove the things you want to remove, but I'm not expert at such details...
