I'm trying to run a series of large experiments within STEM (containing 40+ possible scenarios) and am finding that the experiment takes a very long time to run. I've looked into STEM Headless as an alternative method of executing these experiments but have mostly found information on running scenarios.

Is there any way to run these experiments in STEM Headless? And would that noticeably speed up the amount of time that the experiments take to run?

If STEM seems to run slowly the first thing to check is the optional delay parameter in STEM Runtime Preferences - Simulation Management

    Go to >Window>Preference>STEM>Simulation Management
    From this view you can add or remove a simulation delay. The default delay is 250ms to slow STEM down for running demos.
    You can set the delay to zero or 10ms to speed STEM up
    Under SOLVERS you can tell STEM to run multi-threaded. Be careful not to tell STEM to use more thread than you machine has available core.

The target is a scenario so if you want to run 40 different scenarios the easiest way is to write your own shell script to manage 40 headless runs.
