I have two eclipse installed in different directories, one is configured to work in UTF8 encoding and the other in ISO-8859-1.

The problem is that when I set up the encoding in some automatically switch on all two( workspace enconding, content types). Is this a bug?
I want the configuration of the 2 separate, some solution?

Did you enable preference recording such that you are recording these workspace preferences such that they are being automatically applied to each workspace when you open that workspace?

I.e., is Window -> Preferences -> Oomph -> Setup Tasks -> Preference Recorder enabled?

Note that disabling this will not remove already-recorded preferences. You can edit those using the button to the right of the above mentioned dialog or using Navigate -> Open Setup -> User and look in the "User Preferences" section for any of your recorded preferences.
