I installed, using Oomph, multiple versions of Eclipse for Java, for C/C++ and for JEE, how can I upgrade all those installed eclipse versions at once without opening each one and upgrade it separatelty ?

Sorry, Oomph provides no such facility. Personally I always create new installations so I'm sure it works well and so I can always go back to using an older one if it doesn't work well. But note that if you've installed using a bundle pool, each IDE you update will update faster than the first because you'll have download many (or even most) of the artifacts that need to be installed.
