Is there a way to hide the "create start menu entry" and "create desktop shortcut" that appear in the Eclipse Installer GUI? Or have them display as unchecked by default? I'm hoping there is a parameter or something I can put in the in eclipse-inst.ini file.

No, there isn't a way to configure/control that.
