I did it on my installation four times, opening projects, closing them, editing and building them, closing Eclipse from both menu and window close button (X). No problems whatsoever.
There must be something fishy in your installation. A couple of questions:
How did you install Eclipse and into which directory?
What is the Java runtime you are using?
How much memory does your installation have?
Where is your workspace?
Here is some information of my working installation:
OS: Kubuntu 16.04 LTS, kernel 4.4.0-87
Java: OpenJDK 1.8.0_131-8u131-b11-2ubuntu1.16.04.2-b11
Eclipse installer in ~/eclipse-installer, version 1.7.0 Build 3098
Eclipse Oxygen 4.7.0 Build 20170620-1800 in ~/eclipse/cpp-latest/eclipse
