This looks like a known bug: https://bugs.eclipse.org/bugs/show_bug.cgi?id=492486 thanks for brining it to my attention.

@Jasmine Little and @michael musset I would be grateful if you commented here or in the bug report https://bugs.eclipse.org/bugs/show_bug.cgi?id=492486 which platform (Windows/Linux/Mac) you are running on. I have identified a GTK2 vs GTK3 regression here, so if you are on Linux, you might want to use GTK2:

I am currently using Linux

Also I do not need to hit apply for the issue to happen.

I click the include path I want to delete, I click the 'X' and everything is deleted. If i hit apply click OK and return to the settings everything really is gone. My assumption is because I applied the deleted paths, so the issue is before clicking apply.

Updating eclipse.ini and using GTK2 worked for me.

Thanks

Thank you for the confirmation. And I am pleased you now have a working system again.
