I've seen this happen once. Unfortunately I don't remember the details,
but I do remember that it had to do with some change I had made that
seemed unrelated, resulting in Eclipse not being able to resolve the
locations of the libraries.
I suggest you keep an eye on exactly what you did right before noticing
the problem next time.

It looks like you ran into http://bugs.eclipse.org/bugs/show_bug.cgi?id=183117
This is fixed in 3.3.1.1
