I don't think this is meant to happen.

Somehow I feel a similar option needs to be given for normal files in the
navigator tree.

When I delete a resource (e.g. after an import which added directories I
dont want to see like .cvs or .svn) the actual filesystem object is
removed. I think there should be an option saying a) remove from project
b) remove from project and filesystem
