I assumed that this would bypass the repository and (bugzilla) product
selection dialogs and I was confused before I realised that the correct
repository and product were selected but I still had to click on the Next
and Finish buttons.

Is there any reason why Mylyn couldn't open the new task or query editor
directly if I invoke 'New Task' or 'New Query' from the context menu?

The major reason is that we can't be sure if user kicked "new task" on
the right spot and there is no special modifier (like Ctrl-Click) that
we could use to get kind of confirmation that user does know what is he
doing. Note that "new task" action can be invoked from popup menu and
from File / New... menu or Ctrl-N wizard, or Alt-Shift-N shortcut. For
the latter you may need to tweak perspective settings (I wonder if new
task should be added by default to some standard workbench perspectives
like Java, Resource and Debug).

Though you should be able to click enter on the pre-selected
repository. However this automatic selection is broken in most recent
dev builds. I believe I left a comment in one of the bug reports about that.
