Since your program is running the OS will not allow the deletion/clean of your executable,
So the program needs to be stopped before you clean the project.

what OS ? operating system !? do you refer to Process Explorer ?

If I am not wrong please understand that process explorer was opened after that annoying message from eclipse...

you are running your application over the Windows OS.

Your program is under execution on the Windows Operating System (OS), and therefore this Windows OS does not seem to allow the removal of your exe file.
I tried on the Linux OS and this behaves different as I can remove the executable file while the program is actually running.
You can try stopping your program before cleaning the project.

As long as your application "working.exe" is running the file (and the folder containing it) cannot be deleted. You have to stop "working.exe" before cleaning your project.

Before you ask
- search this forum
- see the FAQ http://wiki.eclipse.org/CDT/User/FAQ
- google
