I have developed E4AP and exported it using "export wizard" in Eclipse.
When I run the app in the command line in Linux in the same directory, where the binary resizes, app starts and looks similar compared when I run it in Eclipse.

But if move to another directory and run the app in command line outside of it's directory, app starts but it's lacking widgets.

How I can fix this?

You likely have to point the application at your .XMI file as well (or perhaps copy it into the dir you're starting from. There's a command line option to do this

E4Workbench.INITIAL_WORKBENCH_MODEL_URI
