I went back and restored eclipse app folder and complete workspace from
TimeMachine
....all is fast as before
then again changed 5 plug-in names (because its no good idea to have
projects in workspace ending with .service on OSX ;-)
....and its slow
really curious...

opening build.properties
removing /src
saving
needs 210 seconds ... only watching the colored wheel cursor

Chris,
finally I found out that the renaming of the projects wasn't the reason.
the slowdown was caused by Cycles and wrong package-uses
(see bugzilla 208011, bugzilla 246615) PDE detects in 3rdparty bundles.
all things caused by some bundles from easybeans where PDE detects
cycles and if my own bundles have dependencies via package-import then
sometime trouble starts.
I found some workarounds to minimize trouble loading some fake bundles
into workspace ;-)
in the meantime I know, if "resetting target platform" or "starting
eclipse - initialize java tooling - configuring plugin-dependencies"
takes a long time then I have to look thru my bundles in workpace to see
if there's a plug-in dependency to easybeans.core then I have to
workaround this.
so today I got my startup .... configuring plugin-dependencies from more
then 5 minutes to 1 second
I also from time to time get not only cycles - also wrong package-uses,
but I'm still working to make a small example reproduceable for bugzilla
246615.
