plugin, would be storing the reference to the deleted CVS directory?

All CVS-related information is stored in a CVS subdirectory of each
directory that has CVS-controlled files (that is standard CVS, not
Eclipse by the way). I suggest, for the directory that is giving you
trouble, go to your file system and delete the whole directory,
including the CVS subdirectory. Back in Eclipse, Refresh the project and
then try to synchronize with the repository again.
