What do you mean by "Java EE API doc"?

If you mean Javadoc integrated into Eclipse for use in Content Assist,
etc., the way you do it is by downloading a proper Java JDK and telling
Eclipse where to find it.

Window -> Preferences -> Java -> Installed JREs -> Add -> Next -> Directory

Then navigate to the root of your JDK and click OK.
Finish.

I hope this helps.

Unless you've added the jars to the Java Build Path yourself, you're not able to permanently set the JavaDoc location for a jar. This would make for an interesting feature request in bugs.eclipse.org, but it would be up to the providers of the server adapters to actually set it for you.
