Eclipse's Navigator view seems very flaky when I create a (General)
Project and then add several linked folders to that project. The two
linked filesystems are perhaps 2000 and 500 files, respectively, and I
periodically see the following two problems:

1. 'An internal error occurred during: "Refresh"' following a refresh
operation on the linked folder root or one of its subfolders.
2. Subfolders of the linked folder sticking around for a time and then
simply disappearing from the tree hierarchy

I've observed these problems with a number of different Eclipse versions
(all 3.x) on a number of different machines (all Windows). Does anyone
have any insight or advice on using the Navigator view effectively with
relatively large linked folders?

I can't offer any ideas to solve or workaround that problem, but I will
suggest that you file a bug report with detailed steps to reproduce it.
Bugzilla is the way to get the attention of the Eclipse developers about
potential bugs.
