When I select "Open Type", I'm offered two copies of each class, one in
my source folder, and another one under web/WEB-INF/classes/ (which is
configured as my "Default output folder" in the project's Java Build Path.
Is this a bug? Or a hidden setting somewhere?
Thanks in advance,

This sounds like a bug. You might be able to fix or work around it by
marking the classes folder as "derived". Find the folder in the Navigator
view, right-click and select properties... and select "derived". I know
that will keep the contents out of the Open Resources and I think it will
also keep them out of Open Type.
