Alt->Tab is the standard short cut to toggle through your running
applications. When Eclipse is highlighted, release the keys and the
window will be restored to its pre-minimized size.

You should also be able to select the running Eclipse instance in the
launcher. This will also restore the window.

On the other hand, thanks for the info! I am a bit of a newbie when it comes to Linux, but I ended up solving my problem myself. Eclipse was for a second being a bit quirky and I had to throw this into the terminal and restart Eclipse afterwards:
killall /dir/to/eclipse/eclipse

That quickly solved the situation (It was also telling me that the workspace was in use, even though there was nothing showing it to be running).
