Hi Vaidhy,
if you're referring to org/apache/axis/server/server-config.wsdd in axis.jar,
then no, the plugin is not supposed to update this file. It is, however,
supposed to write and update a copy of the file into your target Web project.
A bug that was interfering with this, bug 94590 [1], was fixed in WTP 0.7 for
all servers but Geronimo. Are you running WTP 0.7?
