I recently installed all the TPTP 4.4.1 plugins and am trying to profile a
Java application (a webapp, specifically, but I have the same problem with
standalone Java apps). In the profile dialog I have the "Java Profiling -
JRE 1.5 or newer" monitor. I'm running on Java 6. When I double click
the "Execution Time Analysis" data collector, I get the options dialog,
but some of the controls that feature in screenshots and screencasts are
missing. Specifically, I cannot collect boundary classes (the checkbox
and edit field do not show up). I've tried everything I can think of:
specifying different Java versions, external agent controller, updating
prerequisite plugins... still nothing.

Anyone know why these options are missing and how I can get them to
appear? Thanks!

The options you see in the screencast/documents are features of the
"old" (pre Java 1.5) collector which are not currently supported by the
Java 1.5+ (JVMTI) collector. When using Java 6, only the new collector
is available. If you need the features of the "old" collector, consider
downgrading your JVM to 1.5.
