I have 4.4.0.1 installed in Eclipse v3.3. I have tried updating via the
all in one package and through the update site. I've installed the
standalone agent and can profile the application via the command line
(verified I had a trace.trcxml file). The agent port is set to 10006
within Eclipse. I can successfully connect to it if I test availability
from the Profile dialog and Preferences. When I start profiling, the
agent log gets a few messages (I apologize for the formatting):

Does anyone have any insight as to what could be causing the agent to
not work with this application through Eclipse? It seems like it times
out, but I thought that problem was resolved in the 4.4 release...
Eclipse is communicating with the agent controller, so I'm not certain
what could be incorrect with my setup.
