If I understand correctly, you want to combine the RAP runtime with a
different version of the non-RAP bundles in the target, such as eclipse
core, equinox, jetty, etc. right? This is not tested but should be
possible as long as the dependencies include these versions.

The tooling uses p2 functionality to install the target. AFAIK p2
maintains a bundle cache. I think it should reuse available bundles if
the ids and versions match exactly. If you find that this is the case,
but bundles are downloaded anyway, you could open an enhancement request
and we can check with p2 if this can be improved.
