I am facing a strange issue from yesterday. My eclipse project explorer dosen't show any class/java files in the "Java Resource/src" tree. Please see attached screenshot to understand more. Am I missing any settings? Please help.

I googled for the issue but cameout with empty hand. Also tried with removing the eclipse and downloaded latest. Still no use.

I have seen your screenshot, the perspective name is <JavaEE>, that means there is a problem with Java EE perspective.
I got this problem before and after installing a fresh copy of Eclipse, everything is fine.
Have you tried to install Eclipse in different location?
