When I upload a file via RSE or Aptana, a sub-folder is created within my intended folder and is named the same as my project folder as seen in PHP explorer. How do I upload directly into the intended folder without the addition of the sub-folder? Why is uploading with Eclipse overly complicated? Thanks!

I don't see any upload function in plain vanilla Eclipse so what you're
talking about is likely contributed by these products. Unless someone
here happens to know about those products, they won't be able to answer
your question. Maybe there's a product specific forum where you can ask.

RSE falls under the Target Management forum group. Try asking there.
