Hello - I am trying to build a target platform based on the contents of
ansoftware site. The issue I have is that packages (such as javax.sql)are
not found when I add the update site and this prohibits selecting the
plugins. If I use the plugins directly from the file system it all works
fine. Has anyone else run into this issue? I am using buckminster to
generate the update site.

When you're adding the software site, there should be an option to
"Include Required Software"

If you turn that off, it should work.

Yes that worked. Now a second question? Is there anyway / sequence of
actions that I can execute to refresh the software site target to higher
versions. Right now I have been able to refresh by various combinations
of add / remove of the software site and eventually it refreshes the p2
metadata to pull in the next versions and I can update my target to use
these new versions - but I have yet to figure out how to do this
consistently.
