I have mylyn 3.0.2 installed, when I try to upgrade to 3.0.3, I get the
following error:

An error occurred while collecting items to be installed
No repository found containing:
org.eclipse.mylyn.jira.core/osgi.bundle/3.0.3.v20081015-1500 -e3x
No repository found containing:
org.eclipse.mylyn.jira.ui/osgi.bundle/3.0.3.v20081015-1500-e 3x
No repository found containing:
org.eclipse.mylyn.jira_feature/org.eclipse.update.feature/3. 0.3.v20081015-1500-e3x

Can anyone point me to any info that will help me resolve this?
I am using the Help -> Software Updates tool to perform the upgrade

I am getting a similar error. I have just performed a clean install of
Eclipse 3.4.1 Classic, I have added GEF-ALL-3.4.1, WTP-sdk-R-3.0.3 and
Mylyn-3.0.3-e3.4 without issue, but when I add mylyn-3.0.3-extras I get
the error below. I have checked the "Plugin Details" window and it says
that it the bundles shown below are already installed (exactly the same
version numbers).

Please note that all the plugins are being installed from local copies of
the files as these PCs do not have access to the internet to install
directly.

You may need a copy of Orbit somewhere as well. Not sure if they have
an update site for orbit or not though. The Xerces plugins comes from
orbit.

OK, I have resolved my issue. I have WTP installed (which installed the
bundles which the mylyn install was complaining about). I had installed
using downloaded files (I am unable to use the update site) and had copied
them into the "plugins" directory (apparently this sort of "unzip into the
eclipse directory" type of installation should now go into the "dropins"
directory). I re-installed Eclipse and when installing WTP I put it into
the "dropins" directory and then my installation of mylyn-extras worked
fine.

It appears as if Eclipse will find and use packages which have been copied
into the "plugins" directory but there is a bit of a glitch when using
them as pre-requisites for other plugins which are installed using the
update manager (either from the web, or using local "archive" files) where
the dependancy is recognised initially (prior to installation it seems to
think that the dependancies have been satisfied), but the later stages of
the install fail to see the dependancy and bomb out.

This may have been the cause of Gary's original issue (did you install the
earlier version of mylyn by copying into the "plugins" folder, or did you
use the update manager?)

I've always used the update site, mostly for updating plug-ins.

I have re-installed a fresh ganymede-sr1 and now, if I select the [Update]
from the Installed Software page, I have upgraded to 3.0.3 successfully.

no idea why this is different to my previous installation, but it's all
working now
