Is there any way to specify the position of the elements created with an EWL transformation?

There's no built-in support for this at the moment (of course you could
always use a Java-tool to find the active diagram editor and work your
way from there) but it's a good idea given that the diagram is also an
EMF model. Could you please file an enhancement request for this?
