Is it possible to shutdown eclipse from the command line while ensuring that dirty editors are saved and the workspace is properly cleaned up? SIGTERM will shutdown Eclipse but I am not sure whether I get a clean shutdown that way.

By default, no. One way would be for you to add a plug-in to listen on
a port and call IWorkbench#shutdown().
