I want to customize the SCA palette to hide some bindings and implementations we don't support like BPEL
Is there a way to so that without modifying the source code ?

Yes. Right click on the palette, then select "Customize".

Yes but is there a way to force it so the user cannot re-enable the item again ?

Personally, I don't see how to do that without changing the code.

Perhaps, you can have a look to this extension point:
org.eclipse.gmf.runtime.diagram.ui.paletteProviders
